Miharu Rokujo was content to live life without caring about anything but his destiny has other plans. He joins the school Nindo Club, which teaches the way of the ninja, in order to protect himself and the club's advisor, Kumohira, promises that he will try to find a way to remove the secret art from Miharu's body and protect him. When Raimei, a ninja from Tokyo, persuades them to go to Fuuma Village whose leader knows just about all there is to know about ninja arts, the three of them, plus the Nindo Club president, make their way there. When they arrive, they discover that the village has been attacked by the Iga Grey Wolves, a faction of Iga shinobi that will stop at nothing to get the secret art. They are forced to fight when the Wolves discover Miharu's presence but when things get difficult the Grey Wolves retreat, leaving just the most deadly Grey Wolf to finish the job. Just as Miharu is agreeing to go with him in order to save the others, the leader of the Fuuma Clan arrives in time to save the day.

When Kotarou appears in Fuuma Village, Yoite leaves, sparing Kumohira's life in the nick of time. The Fuuma medics attend to the wounded, and after everyone has had a day to recover, they discuss the secret art and what they're going to do about it. So far, the only known way to remove the art from is to kill them, so Kotarou resolves to develop a new technique that will remove the art in a less fatal manner. His idea is to follow the example of the Iga Grey Wolves and see if they can get the forbidden arts of each of the five great ninja villages, and he instructs Miharu and company to do just that, by any means possible.

Miharu has returned safely from his kidnapping adventure, but refuses to tell anyone what happened. Just as Kumohira-sensei is wishing he could read Miharu's mind, Yae Oda, Chief of Togakushi Village and mind reader, comes to them all with a proposition. If they help her assassinate a weapons developer, she will give them the Togakushi forbidden art scroll. He runs to the parking lot where Yae is waiting for him, but she is less interested in Frosty than in his assistant, Nowake, a man who was the only one who could have saved her daughter but let the girl die.

When Yoite realizes that Yae knows his secrets, he goes crazy and kills most of Frosty's guards. Miharu stops his rampage, and as Yae urges Kumohira to kill Frosty, Kouichi shows up just in time to do it in his place. We then find out that Yae's trusted assistant Katou had actually been with the Fuma shinobi the whole time, and the entire Frosty assassination plot was set up by Kotaro in an effort to get Kumohira and Miharu to be better shinobi. Meanwhile, Raimei's brother Raikou has been working for the Iga Grey Wolves as a Wakachi, punishing Iga shinobi who break Iga laws. While he's at it, he's been trying to get Raimei's attention by leaving his favorite flower on the bodies of those he kills for the police to find and report on the news. Raimei accepts his invitation and they meet where the Shimizu household used to stand. Raimei refuses to ask why Raikou did what he did, and the two fight. Raikou defeats Raimei and tells her to leave the Nabari World and never come back. Back in Banten, Miharu resolves to use the Shinra Banshou to help Yoite, whose time is running out.

Now that Miharu has joined the Grey Wolves, he's already been given his first mission. The Koga have asked for Grey Wolf students to join them in a meaningful discussion about the future of the Nabari Hidden World. The Grey Wolves see it as an opportunity to try to get the Koga's forbidden art scroll, Daya. They are told that it's actually a drug not a technique - a cure-all that could potentially stop Kira from killing Yoite or remove the secret art from Miharu's body. On their way to the mission, Raikou's lands Yukimi's car in the river and a Koga shinobi, comes to take them to Alya Academy. On arrival they find out that the Koga shinobi are in conflict. The student council and the headmaster have learned that two students have died and they don't believe the teachers who say the deaths were accidents. They also learn that the Banten shinobi have been invited. When Thobari and Kouichi learn that Miharu has joined the Grey Wolves, they decide to ask him why and, if he's really turned against them, they are determined not to forgive him. Before they can talk any more, the guestsi are all attacked by Koga ninja.....

The Banten shinobi and Grey Wolves are under attack by the students at Alya Academy. Raimei tries to talk Subaru out of fighting but Subaru reveals she wants to use young brains to make the forbidden cure-all Daya, which she wants to use to cure the headmaster, who is dying. Raimei, Juuji and Miharu are captured but the others can't get into the basement where the other kids are until Kannuki shows up, capturing Kouichi and forcing the others to surrender. The fighting starts again and Kouichi gets shot. In the basement, Miharu's tries to help Yoite and prevent him from dying but unleashes the Shinra Banshou. Kumohira attacks and stops him but then Tasuku locks everyone in the basement where there is no air. He goes to get the Daya scroll from the headmaster revealing he's been working for government the whole time. Kouichi shows up, revealing that he can't die and Tasuku kills himself so as not to be killed. Kouichi and the headmaster let everyone out of the basement and the headmaster finally dies. Shijima gives the Daya scroll to Miharu and in a conversation with Kouichi, she reveals that she is actually Miharu's cat Shiratama.
